I will suggest Metropolitan at Ikebukuro also. It's more convenient if there is airport shuttle station if you have heavy luggages to carry on your return. If you are taking heavy luggages and staying at Shinjuku Prince, probably you need to get a taxi to the Narita Express stn, and that will be a waste of money.

I suggest you travel JR to go Shinjuku because is the most cheaper.But you need to exchange the train in some place....
