They are separate trains and have separte ticket windows.Nankai can only be used in Nankai, and JR in JR. You can compare the price before making a decision.

If I remember correctly, there are two train companies there, JR and Nankai. I think Nankai is cheaper but am noit sure. You need not take the fastest trains, 特急, which get you to the city about 10 minutes faster but cost a few hundred yens more per person. Other than the local trains which stop at every stop, all other trains, 快速, 急行, are fast enough and there is no surcharge.
