1)Apply for Canadian Citizenship in HK.
Bring your BB to apply for Canadian Citizenship in Hong Kong. They will give you a "receipt". (It usually took 12-14 months before you receive the citizen card.) You can ask them to mail the citizenship card to your address in Canada if you plan to go back to Canada soon.
2)Apply for BB's Canadian passport in HK
You can apply for BB's Canadian passport at the same time when you do (1). (no need to wait till you received the citizenship card because you already got the "receipt" in (1). But you have to provide BB's air-ticket to prove that BB will be traveling very soon.
3)Apply for BB's Health Card in Canada
BB can use the passport in (2) to enter Canada. When you arrive Canada, you can use the "receipt" in (1) to apply Health Card for BB. (BB can use Heath care service right away, the 3 months waiting period is NOT needed).

Health Card is only for citizen or PR "who live in Canada primarily". So, there are requirement for residency before you can apply. (ie. You have to live in Canada for a certain number of days within a year.) Therefore apart from the receipt in (1), you also need to provide proof of residency. Also, you have to apply it in Canada in person.(cannot apply it in HK.)

That means the baby can enter Canada right after getting the passport (2). How long does it take for getting the passport? I think it takes a few weeks as I remember.
On the other hand, can I get a HKSAR passport for the baby first, then apply the Canadian passport in Canada? Would that be faster?

If you are talking about the processing time for Canadian passport , it may varies depends on how many ppl are applying at that time, it usually takes 3-4 weeks both in HK or Canada. (You can check the current processing time in the web-site.)
The processing time for HKSAR passport also varies according to the number of application , last year it took more than 1 months. (You can also check the current processing time at immigration department.)
So the processing time doesn't make much difference.
